My 1yr old cries in his sleep which wakes his older sister, any ideas?

He usually cries around 1am then 4am and 5am, finally waking around 6 or 6.30am. I'm guessing he is coming out of one sleep cycle and going into another. He isn't awake when he cries as he doesn't see me when I go in, but just cries into his mattress for 1 to 5 minutes then stops, fast asleep again. We had to move my 3yr old out of their shared room into our room on a mattress on the floor because she was being woken up which stressed her out. We have attempted to move her back in two times now, both noisily unsuccessful, and she has been in our room for 6+ weeks now... Is this just a question of waiting till my son grows out of this habit or is there something we can do?
